The best way to keep that USB drive from filing up with junk is to empty the trash before you unplug it. This is one of the inconsistencies with the Mac OS - trashes live in different places, but are represented by only one trash can on the Dock.
Every volume has a .Trashes folder. That leading period indicates that it’s a hidden file - can’t see it in the Finder. It’s really a folder where things live when they’re in your Trash.
Now, because it would look very silly to have 3 Trash cans on your Dock (or Desktop waaaaaay back when) Apple gangs all of those .Trashes folders into one icon. So, if you trash something on your USB drive and then unplug it, it’s still taking up room. Empty the trash and then unplug.
